How to overlap two objects?

I have two elements that need to overlap each other and everytime I put object 1 behind object 2it tries to merge the two into one object.

In this case, Object 1 and Object 2 are 4"x1" rectangles, Object 1 is laid horizontally and Object 2 is standing vertically, both have their centers removed. Both objects edges are 1/8" in thickness, and the open centers are about 0.75" across. I need Object 2 to attach the back side of Object 1 in a perpendicular fashion. Object 2s bottom edge of the rectangle needs to attach to the bottom length of Object 1. Thus Object 1s top length would cross in front of Object 2s vertical lenghts at 1". The end result would be an unside down "T" and thickness of where the "rails" of the objects intersected would be 1/4" thick.

Hopefully this crude diagram displays proplery. In other types of applications I can set "depth" of an object, or over lap two images and say "Object 1 is on top". I can't see how to do this with eMachineShop software.

You need to start with a shape large enough to enclose both objects and then remove material in the right places.
