Trying to make a quarter-inch thick plate of steel, rectangular in shape with dimensions of 8" x 5". Each corner has a 1/2" bolt hole. Attached to the center of this plate is a 4" length of 1/6" thick pipe with an inner diameter of 2".
I was quoted a high price. Is the problem possibly that emachineshop would try to fabricate the part out of one solid hunk of steel instead of welding the 4" length of pipe to the plate?

That is correct. The software does not yet know how to deal with such a combination. eMachineShop would not currently be economical for that type of job.
