Machine Selection and Tolerances

How can the tooling ised to produce a part be specified? For example, holes in a plate could be laser cut, milled, drilled, drilled and reamed, etc. For some parts that would use CNC milling, it might be cheaper to mill a hole, longer production runs could be better with drilling.

How are tolerances specified in e-machine shop, for example I was developing a steel part made of 3/8 inch steel plate, and e-machine shop indicated a thickness tolerance of +/- 20%, that seems odd to me.
